Converting to FLAC decodes the Dolby Digital stream to lossless PCM and repackages it without introducing any further quality loss. The resulting file plays in any audio player and is ready for archiving or editing.

No — AC-3 is lossy, so the original encoding decisions are permanent. What the conversion does is decode the Dolby Digital stream to lossless PCM and store it in FLAC, so no additional quality loss occurs from this point forward.
Yes. All channels from the source AC-3 stream — including 5.1 surround — are carried through to the FLAC output at their original resolution.
